We just installed the JJ Vector template... everything looks fine except all the content in the right-hand column is moved to the left by about 5 or 6 pixels.

When we change the main menu to flat list, it is even more obvious, with the little box icons sitting halfway into the large left column.

How do I get the right-hand content positioned properly?

Sounds like you might have something inserted into the module class suffix for the module. Check to see if there is a stray _menu or -nav or something that should not be there.
