Adding the links manually in the footer is an impractical way of handling the footer menu items. My suggestion is load a module position inside the footer div and assign a menu to this area that contains the links. Joomla is designed to handle content dynamically, all content should be pulled in via Joomla and not added inblinbe in the index.php file. This will save you loads of time in the future and it will solve the search and pathway problem.

The css structure of the footer will need some modification, I can explain how to do this, but it will probably take longer than just doing it for you, please send an email to andrew [at] webmonkeys.co.za with admin login and I will get a proper joomla menu working for you. If you can please just create a menu in menu manager and link th eitems in there that you want in the footer.
